Think of it a bit like an umbrella: you take one with you and it doesn't rain :). Leave the engine tray off just in case you need emergency access to the bottom of the engine and you will never need to. Personally, I think the advantages of correct airflow, reduced noise and somewhere to catch your spanners when you drop them far outweighs the inconvenience of undoing 8 or so bolts.
